manage to take notes in lectures netbook / add comments?

I am now of pen & paper switched to netbook and would therefore like to take notes in the lectures. Our teachers provide us in advance the film. pdf documents online, so now I am looking for the best way to provide these with any comments, to make it save me, always additional Word documents, etc. to write. Do you have any tips or special programs, which works especially great? must honestly say that I am not (yet?) 'm no friend acrobat reader, but one probably. It is quite wonderful, I did not know of features?
